When you stay in Japan and purchase Japanese books, you may need to order some books which are not in store. But if your stay is short and you need to move around some cities and hotels, you may have difficulties to appoint the bookstore or the hotel as delivery place. You may also fail to go round to the bookstore because you are so busy for your work.
Some major Japanese online bookstores offer the service that you can pick up the ordered books at convenience store. If you have an Internet connection in Japan, this way is better.
There are a lot of convenience stores in any cities in Japan and it is very easy to find some stores near any hotel or destination. Almost stores are open for 24 hours and 365days. They provide not only foods and drinks but also various kinds of services.

When you order any books (and also CD, DVD and others) at the online bookstores, you can appoint a branch store where you want to pick up the items. You can choose any branch near the hotel where you will stay, the terminal station or the airport where you will arrive or depart. If you are going to other city, you can appoint the branch near the next destination. You can also order in advance before coming to Japan.
The ordered items will be sent to the branch store. In many cases, the postage fee will be free. The store will keep your items for some days until you come and pick it up. Almost stores are open for 24 hours and 365 days, so you will feel free to come. If you don't come for some days, your order will be cancelled.
You need to make a registration for each service and have an personal account. (Even though you have already your country's Yahoo ID or Amazon account, you need another account for Yahoo Japan or Amazon.co.jp.) Each service has each terms and conditions. You may need to pay some service fee. Additionally, don't forget to confirm what kind of ID card or subscription number you need to present at the appointed branch to take your ordered items.
